This message is due to the available configurations here at our site that unfortunately don't include configuration files for alpha machines. I've just put a new version of the xindy-developer kit on out FTP server that should help you to get around this problem. I hope it should compile now without any problems with an ANSI C compiler, such that no configuration files are necessary anymore.
